I thought I remembered an explanation of this is Bookup Pro help, but I don't find it in my CWO Pro.
I just ran the Analyze with Engine on my database, and each position eems to come up with -9999, +2100 or -2100. I don't understand this. Is it based on the outcome of each line, or does the engine actually assess each position? If it's the former, then the problem could be that I have only entered 7-30 plies for each line, since I'm trying to study an opening. If it's the latter (i.e., actually assess each position), I'm really at a loss.

The engine assesses the position that is currently displayed. The quality of the assessment improves with the length of time you let the engine work.
Exception is EPD analysis where the position that is assessed comes from the EPD file.
The statement of your problem is very vague , can you improve on it ?
